Есть wget забирающий файлы с опцией mirror.
Ему можно как-нибудь сказать чтобы он ещё удалял файлы которые удалены с
сервера с которого он скачивает ?

Не умеет он этого. Лучше зеркалировать с помощью lftp (http он тоже умеет).
