У вас, видимо, включено автосохранение сессии.

Для себя я сделал вот как:
1. Отключил автосохранение сессии
2. Открыл нужные приложения (большинство из них висит в трее)
3. Сохранил ручками сессию
4. Прочие приложения запускаю через ярлыки, которые лежат в папке
Autostart
gkrellm подпал у меня под 4 пункт.
