Подскажите, пожалуйста, имеет ли смысл пересобирать gsl под атлон
или i686, чтобы она быстрее считала?

Не проверял, но поскольку там используются memcpy, то теоретически
небольшой прирост в производительности возможен.

Попробуйте. Мне с gmp некогда помогла пересборка под i586
неплохо. Я бы в первую очередь попробовал 2.96/athlon, оно же не
плюсатое?
