Возникали подобные симптомы, в моём случае висло всё на строчке update-menus
из пред- (пост-) инсталляционных скриптов пакета.
Висло при апдейте то ли KDEшных, то ли Gnomeвских меню.
Лечилось либо --noscripts либо выкашиванием строк из update-menus.
