Классную багу/фичу нашел :)
Manedit не понимает ссылку на домашний каталог пользователя.
Если в Preferences > Locations указать ~/tmp, то он использует не
$HOME/tmp, а $HOME/~/tmp.
А МС, в свою очередь, $HOME/~/ не видит, принимая его за $HOME/
