Хотелось бы услышать мнения о плюсах и минусах, для следующей задачи:
есть 100 пользователей, каждый из пользователей входит через интернет в
свою папку и оставляет файлы.

И то и то одинаково плохо, т.к. пароли ходят в открытом виде.
Помоему отлично подходит вариант ssh+sftp. Главное настраивать ничего не
надо, поставили sshd сервер и вперед.
