Если использовать PulseAudio, то в миксере можно регулировать звук по
отдельным приложениям. Безусловно, удобно. Только как этим пользоваться,
если приложение воспроизводит звук время от времени? Например, IM делает
"ку-ку" при входящем сообщении. Как сделать звук от данного приложения
тише? Я просто не умею его готовить, или такой функционал вообще не
реализован? (что сводит саму идею раздельной регулировки к полной ерунде).

Временно настройте на "ку-ка-ре-ку", чтоб успеть.
