Тупой вопрос. При копировании на другой ЖД (с XFS на ext3) хардлинки как
скопируются?

Как скажете. Для rsync есть ключ '-H'. Лучше копировать так:
rsync -avxPH /old/ /new/
Для cp вроде бы '-a' включает копирование жёстких ссылок, но
нужно убедиться.

cp -aR нормально переносит каталоги (вместе с hardlink'ами).
