Хм... Авось прокатит: в настройках контроллера, случайно, не включен
Write cache? Было дело как-то, что пока не включил режим "Write through"
были чудесные глюки системы (с пропаданием файлов в т.ч. и системных) и
проверка диска при каждой перезагрузке.
