Сейчас у Вас popen присутствует в php.ini в параметре
suhosin.executor.func.blacklist
Что у Вас скажет control apache2-mod_php5 ?
Скорее всего после обновления стоило сказать
control apache2-mod_php5 public
ну или
control apache2-mod_php5 relaxed
