Я поступаю, возможно, очень радикально: дожидаюсь останова сервера.
while pidof wineserver; do ...
В моём случае это работает, т. к. кроме нужной виндовой проги ничего под
wine не запускается. Сервер болтается секунды две-три после останова
самой порграммы.
В вашем случае может помочь запуск через
wineconsole --backend=user ...
