На нем можно писать плагины к audacity которые сделают вообще все что
угодно. Вроде бы есть примеры как расставить автоматом метки и их
экспортировать, но это уже я не помню -- давно было.

На уровне голой идеи: а нельзя ли по этим меткам, расставленным вручную,
просто порезать файл на кусочки в виде отдельных файликов? А потом уже в
банальном скрипте для каждого кусочка определить его длительность?
