часть программ имеет опции DTR/RTS. Я пробовал их переключать, но разницы особой не заметил.
При этом я не знаю что они значат, поэтому сильно не заморачивался.
Впринципе есть в планах посмотреть логи обмена под виндой и под линукс (кстати - чем это сделать? всмысле воткнуться между wine и ttySx и посмотреть что там между ними происходит?)
Так-же возможно простой линк ttyUSBx->ttySx - не верное решение. может надо как-то по другому?

Ну, полная перепрошивка - это явление редкое. всмысле полная перепрошивка нужна только при смене версий.
Обычно вся работа происходит - слить бэкап(что безопасно) +применять патчи,патчи,патчи :)
Если уж совсем заморочится:
99% подобных прог написано нашими соотечественниками. С большинством я знаком. На благое дело я думаю они поделятся сырцами.
Может попробовать перенсти это всё на линукс?
