rpm -e --justdb <старые пакеты с версиями>
но тогда могут остаться файлы от старых пакетов, не входящие в новые пакеты.
а лучше - rpm -e --allmatches --nodeps <дублированные пакеты без версий>
и rpm -Uvh <снова>
