Джентльмены,
Наша версия gnuplot абсолютно гнилая (#32100). С учётом того, что эта штука
крайне востребована в учебном процессе и т.д., нужно что-то делать :(

Я gnuplot часто пользуюсь, с терминалом x11. Сейчас у меня последняя
версия из Сизифа, 4.4.0-alt2. Никаких проблем с перерисовкой окна не замечал.
Могу попробовать собрать 5.0, если других желающих не найдется.

Сделал тестовую сборку gnuplot-5.0.3 для Cизифа:
