В KDE4 исполняемые файлы программ, desktop-файлы для меню, стандартные иконки
переезжают в стандартное место.
В KDE3 все переезжает в /usr/lib/kde3 и /usr/share/kde
И там и там переезжают не все-подряд пакеты.

В крайнем случае вы можете в частном порядке написать kconf_update-скрипт,
запускающийся при каждом запуске KDE.
