У себя похожие проблемы наблюдаю, причем под разными средами
по-разному:
Гном: не работает Tap (не помню одно- или двухпальцевый)
XFCE: не движется курсор
LXDE: что-то еще, точно уже не помню
Причем в GDM работает так так надо.
Сравнил вывод synclient -l под всеми и так и не понял, то ли там
случайные значения, то ли вобще что-то непонятное
