rpm -V libapt apt
если всё остальное в полном ажуре и никакое питание не падало
(никакой дисковой ругани в логах) -- я бы попробовал удалить
установленное и посмотреть, изменилось ли что...
PS: на всякие случаи rpm db corruption завёл привычку иногда
делать что-то вроде
rpm -qa | sort > ~/BAK/rpm-qa
