ви таки действительно не владеете вопросом. совсем.
./configure --help | grep FLAG
CFLAGS C compiler flags
LDFLAGS linker flags, e.g. -L<lib dir> if you have libraries in a
CPPFLAGS C/C++ preprocessor flags, e.g. -I<include dir> if you have
CXXFLAGS C++ compiler flags
FFLAGS Fortran 77 compiler flags
никто не мешает вам сказать configure LDFLAGS "-L/usr/X11R6/lib",
например. а также изменить любые другие флаги по своему усмотрению.

"чистое" - без всякого гуано, установленного посредством configure &&
make && make install, "левых" переменных окружения и проч.
