делаем второй раз dist-upgrade:

pinentry-qt (by pinentry)
commit... и все такое
еще раз dist-upgrade
The following packages will be REPLACED:
pinentry (by pinentry-qt)

и т.д., т.е. pinentry и pinentry-qt заменяют друг друга при каждом 
dist-upgrade. смотрим:

apt> show pinentry-qt
Package: pinentry-qt
..skipped...
Provides: pinentry (= 0.7.0-alt2), /usr/bin/pinentry, pinentry-qt (= 
0.7.0-alt2)
Obsoletes: pinentry

apt> show pinentry
Package: pinentry
..skipped...
Provides: /usr/bin/pinentry, pinentry-qt (= 0.7.0-alt1), pinentry (= 
0.7.0-alt1)
Obsoletes: pinentry-qt

по идее pinentry-qt провайдит более новые версии (alt2), тогда как получается, 
что pinentry его вытесняет?
