Казалось бы и материнка новая, на nForce4, и проц Athlon64 x2 быстрый, и 
винты не очень уж старые, на отдельных шлейфах сидят. А работают как-то 
не быстро :(

Вот что говорит bonnie++:

Т.е. скорость чтения/записи в районе 30Мб/с. Как-то негусто совсем для 
современной системы. Особенно обратил внимание, когда недавно ставил 
ALC3.0 знакомому, на комп на подозрительном чипсете ATi rx330, на Сигейт 
SATA 120Гб (поверх SiI), и получил скорость чтения 50-52Мб без проблем.

О винтах: файловая система XFS везде,
