ключей с специальной шифрованой флешки и флешку выдёргиваю - теперь не

Насколько я понимаю, в режиме по умолчанию pam_systemd.so этого не
сделает. По крайней мере, в документации так написано.
Но у pam_systemd.so есть параметры, включающие такое поведение.
