configure.ac и configure.in - это синонимы, одно и то же :)

Makefile.in - это результат работы automake. Потом из него скрипт
configure сделает Makefile.
По идее тарбол может и должен быть по принципу, однако многие этого не
делают. Не каждый например знает про make dist.
