Я использую три прохода и проверяю, чтобы третий был пустым, но
обычно пустым оказывается уже второй проход - репа у нас меняется
не так сильно.

Это какая-то специальная приблуда или скриптопись вокруг rsync?

Пока rsync в три прохода вполне достаточно. Да и источник ошибки,
как выяснилось, вовсе не в зеркале.
