etckeeper это обертка над git. Если файл лежит за пределами git repo в
/etc, то это уже либо не в git, либо в отдельном repo.
Кроме того еще и удобство бэкапа конфигурации. Сделать бэкап /etc удобнее,
чем собирать кусочки конфигов по всему диску.
Системные конфиги должны лежат в /etc.
