Думаю что там всё правильно, сортировка выполнена по нескольким ключам,
главный из которых это время сборки:
$ cat index/libX11 |xargs -r rpmquery -p --qf '%{NAME}\t%{BUILDTIME}\t%|SERIAL?{%{SERIAL}}:{0}|\t%{VERSION}\t%{RELEASE}\n'
