С одной стороны, в git можно хранить ссылки.

С другой стороны, зачем тебе a.git/a.spec?
Перемести его в a.git/source-tree/; если надо, сделай a.git/a.spec ссылкой
на a.git/source-tree/a.spec (хотя зачем?)
