Ругается на __u64, который определен в /usr/include/asm/types.h внутри
условия
#if defined(__GNUC__) && !defined(__STRICT_ANSI__)
Может, из-за этого?

Именно.  Нужно найти, откуда в опциях компилятора берётся -ansi, и
оторвать.

правильно ли просто оторвать это в acinclude.m4.in?
