Каждый раз при apt-get upgrade, если что-то изменяется в apache,
обновляется и index.shtml в корневой веб-директории.

С одной стороны, это, конечно, хорошо: каждый раз задумываешься о том,
что надо бы обновить свой вебсайт. С другой, видеть каждый раз при
обновлении "Seeing this instead of the website you expected?" иногда
утомляет. Можно ли с этим что-то сделать?

Первое решение -- изменить текст:
"Seeing this instead of the website you expected? HA HA HA HA!"
чтобы всем было понятно, что это добрая шутка :)
Второе решение -- пометить этот index.shtml как %config(noreplace)
