Ну например у вас может быть открыт "удалённый" временный файл.
В стуктуре каталогов его уже нет, а место занимает. И будет занимать, до
тех пор, пока последний использующий его процесс не скажет close().
Во вторых, попробуйте сделать fsck на устройстве.
