Можно ли?
Если в pacmanfm попытаться открыть файл в другой программе, а не в той, что
настроена по-умолчанию, в контекстном меню отображается куча ненужного и
несуществующего софта такик как winebrowser, notepad :)) ну и много дублей:
несколько Gvim и т.д.
В каком файле хранятся эти настройки? Что-то я не нашел :)

Погрепайте /usr/share -- или его исходники по словам mime,
application. Возможно, смотрит в несколько мест и дупы не
фильтрует.

Нагрепал здесь: ~/.local/share/applications и поудалял лишнее.
