Если воспроизводится, то либо проблема в /etc/skel, либо пользователь
не такой уж и новый (при создании, его домашний каталог уже
существует). Есть еще вариант, что была произведена
многопользовательская установка - тут надо будет разбираться (возможно
права неправильно раздаются).
Попробуйте wine --update из под проблемного пользователя. Он и значки
восстанавливает.
На крайний случай, удалите/переименуйте только ~/{.wine,wine_c}, а
потом запустите wine без параметров. На остальные программы это не
должно влиять.
