Применялся просто dist-upgrade?
Собственно если именно удалить все, что только можно, затем обновить
по отдельности rpm (или поставить rpm-static), apt, всякие глибси -
basesystems, и затем поставить обратно иксы с кедами, то от банальной
переустановки это отличается только надеждой что старые конфиги сами
зацепятся :) (ну и всякие кэши-спулы, и весь самосбор)
