Думаю, можно в /etc/rc.d/rc.sysinit вставить после
фрагмента, который монтирует корень в read-write режиме, команду,
которая бы подменяла /etc/fstab в зависимости от версии
загруженного ядра. Можно делать это с помощью ссылок,
update-alternatives или еще как-нибудь. Сам такое не пробовал.
