Вопрос снимается.
В WindowMaker-0.95.2/m4/ были lt*.m4, libtool.m4 из libtool 2.2.6,
ломающие libtool-1.5 из branch 4.1.
После rm -f m4/{lt*,libtool}.m4 и autoreconf libtool работает правильно.

P.S. Хлам в m4/ -- типичная ошибка.
