Простите, но в этом фрагменте из readme к System Commander 2000 v5.05
ясно сказано что он может быть установлен только на FAT. Ни о какой
установке на NTFS не говорится, скорее наоборот...

   System Commander requires a FAT or FAT32 primary partition to install
   its files.  If the hard disk is blank, or formatted for NTFS or Linux,
   System Commander 2000 can create the partition for you.  For NTFS and
   Linux systems, if no free space is available, it will resize the
   existing partition slightly smaller and create a small FAT partition.

Прошу у всех прощения за неверную информацию!
Невнимательно читал доки:

* In addition to installation on Windows 95/98 and DOS systems,
  SC2000 can now be installed on NTFS .....

Увидел и обрадовался. А дальше читать не удосужился:
  and Linux computers.
  If no FAT/FAT32 partition exists for SC2000, simply boot
  from the Restart Disk 2, and it will automatically create
  the space necessary to install SC2000.

Надо же как я облажался!  :-((((((((
