А что apt-repo показывает ? Сама же ошибка, вероятнее всего,
из-за попадания на момент обновления содержимого репозитория.

Как вариант "apt-get dist-upgrade -d" чуть заранее. Не втянется
что-то совсем свежее, но что-то обновится. apt-get update,
разумеется, в момент накатывания обновлений уже не делать.
