Сработает ли такой вариант: ядро компилируется под Debian 2.2, а затем
заменяет ядро от Alt?

Да, если не забудете скопировать и модули (из /lib/modules/bla-bla).
Ядро вообще не знает, что такое дистрибутив. Т.к. дистрибутив -
это по существу обертка вокруг ядра. А не ядро для дистрибутива.
