Вот засада. Я все посматривал в сторону ядерной генерации Netflow, а тут такие косяки. Сейчас налажен заворот нужных пакетов в -j QUEUE и потом ipcad из интерфейса ipq. Потерь и ошибок Netflow не регистрируется.
