А откуда в вашей системы взялись программы не из репозитария? Вот
пойдите туда, откуда они взялись, возьмите новую версию, почитайте к ней
README.TXT на предмет "апгрейд с предыдущей версии", ну и далее в таком
же духе.
Или хотя бы помогите местным телепатам определить, о какой программе речь.
