Наверное такая, что nginx.conf - это файл с UserParameter для
мониторинга nginx.
Я привёл имя файлы, потому, что чтение каталога агентом может быть
завязано на имя или расширение файлов.
Пока решил проблему, добавив в конец zabbix_agentd.conf строку:
Include=/etc/zabbix/zabbix_agentd.conf.d
PS: Кстати, конфига для logrotate для заббикса тоже нету.
