Возможно другая винда была удалена как-нибудь некорректно, а уже затем
последовал апдейт... впрочем, просто на ум пока ничего не приходит.
Может быть больше данных натолкнёт на какую-нибудь мысль.
Ещё встречал такое: случается нечто вроде некорректного отмонтирования
NTFS раздела, и винда начинает капризничать с загрузкой. Иногда
лечится простым mount/umount раздела из того же линукса, либо с
LiveCD.
