Это не относится собственно к Anjuta, читайте руководства по automake и
autoconf
Выкидывать там ничего не надо.

Почему же в левые? То, что Glade отделен от IDE позволяет создавать
гибкие системы. Вы можете собрать сами свою среду разработки.
