"За исключением" -- значит уже неправильно. Не должна пропадать
возможность загрузить старое ядро. И к тому же ничего правильного в
создании симлинков не вижу. Так как с их использованием в меню
загрузки ядра получаются либо продублированными, либо отсутствующими.
Багу вешать? На инсталлер? Или на скрипты установки ядра? Или на чем смотреть, не
висит ли она?

Угу, все может быть, проверю :)
А теперь вопрос: это надо в ФАК внести или еще куда? А то каждый
пользователь Мастера на это рано или поздно наткнется.

Единственный способ его настроить это
apt-get remove hotplug
