Какая версия Альт у вас?
Знакомая старая проблема, проявлялась в mc у меня, была замечена то ли в
4.0 (4.1), либо в 5.0... не помню уже.
Попробуйте после загрузки ОС включить/выключить CapsLock. Либо после
загрузки самого Lyx.
Посмотрите также в /etc/sysconfig/xserver параметр AUTO_REPEAT.. может
в нем дело? Либо баг иксов.
