Т.е. sysvinit. Значит моя мысль не подтвердилась, я подозревал systemd.

Я использую openntpd, про ntpd ничего не знаю. Но вообще он тоже не
должен трогать аппаратные часы.

Тут тоже сказано, что время в аппаратных часах - локальное.
