Первое всегда лучше второго, исключение -- пакеты без зависимостей.

Если вы имеете в виду сборку из src.rpm -- то это она и есть :).
Если "крибле-крабле-бумс", т. е. "configure-make-make install", то
сборка из srpm на проядок безопаснее.

Как фишка ляжет. Но чаще всего так и делают.
