Проверьте на всякий, что не выскакивает за лимиты по памяти
и времени выполнения (первое выявляется проверкой успешности
синхронизации каталогов с разным количеством объектов, второе
типично плавает в зависимости от нагрузки).
/etc/xinetd.d/rsync: rlimit_as, rlimit_cpu
