А можно в pidgin как-нибудь менять статус с командной строки или,
например, через fifo как в licq?
Я хочу, чтобы статус менялся на Away как только включается
скрин-сервер. В licq я для этого пользовался ~/.licq/licq_fifo , а
здесь как?

Посмотрите в сторону /usr/bin/purple-remote (оно в libpurple лежит сейчас).

Мне хватило тех крох, которые выводит purple-remote --help. Дальше, я
думаю, нужно STFW.
