Опции вида --geometry 80x40 в командной строке он понимает, но более
удобных средств настройки там не видно.
Если не хочется смешивать GTK+/GNOME с Konsole, в качестве
альтернативы можно попробовать Terminal (из xfce) - он использует для
реализации окна терминала ту же библиотеку libvte, что и
gnome-terminal, но имеет несколько больше возможностей для настройки
(хотя размеры окна по умолчанию там всё-таки приходится задавать
редактированием файла ${XDG_CONFIG_HOME}/Terminal/terminalrc, но хотя
бы есть что редактировать).
